When Jay blows up a Skraaldian, the hideous mollusk-like alien permanently "marks" him for death. With an entire alien race bent on his demise, Jay's funeral seems imminent. Cashing in on a favour, Kay concocts a plan to switch places with his condemned partner; the Skraaldians exacting their revenge on the empty shell of a "mechanical" Kay.

Kay and Jay match wits with Buzzard, a ruthless intergalactic bounty hunter. In order to retrieve a harmless looking E.T here on Earth, Buzzard poses as a legitimate alien cop. When the adorable little alien turns out to be something other than what it seems, it’s up to the MiB to capture the carnivorous creature before an innocent young boy becomes its next meal.
Frank the Pug, loud-mouthed alien informant disguised as a dog, has swallowed the Void Density Core, a mega-powerful alien weapon of mass destruction. Too bad the massive Charnok also covets the tiny sphere and has come to Earth to claim it. Jay and Kay place Frank in the MiB witness protection program, Jay using the assignment to grill Frank about what lies beneath Kay’s steely persona. Unfortunately, Frank won’t be safe until nature takes its course and the Density Core materializes.
A Sintillian is missing one of his two hearts. Alpha, the original head of the MiB has stolen it. Kay’s former mentor is now a horrific "Cosmic Frankenstein" travelling the spaceways in pursuit of the means to transform himself into the Universe’s most supremely powerful being. Greed and megalomania caused Alpha to turn against the MiB and ultimately betray Kay, at one point leaving him for dead. Zed grudgingly allows Kay one final heart-stopping showdown with his nemesis.
Having accidentally disabled an alien diplomat’s bodyguard, Jay assumes his identity. Jay must protect the Tarkan Trade Minister from a mysterious, unknown assassin. He knows that only the attractive MiB translator, Vonda, is allowed clear access to the diplomat. But is Vonda really who she seems?
While chasing down an alien chop-shop gang, Kay is accidentally neuralyzed back to being a teenager. A "young", confused Kay almost runs, but realizes Jay is on his side. Kidnapped by the gang, shades of the old Kay reappear when a battle ensues. The chop-shoppers defeated, Kay meets with his father for the first time in years and "renews" his vows with the MiB.
Jay is solely assigned to escort Troy, a Symbiote while Kay is down with an alien virus. As the duo are relentlessly pursued by Buzzard, a savage bounty hunter, and his client, the Symbiote unleashes his amazing powers. Jay is "fatally" wounded in his battle to protect Troy-Kay recovering in the nick of time, preventing the Symbiote from melding with evil. To his surprise, Jay learns that his life was never in any real danger-Symbiotes have healing powers.
An Inanimate (alien being capable of mimicking inanimate objects) is loose on the streets of New York. With the help of gorgeous alien agent Aileen, the MiB track the creature in its various incarnations throughout the City. They must stop it before it finds and morphs into a super-powerful missile and destroys Aileen’s home planet. Kay teams up with the seductive Aileen and sparks fly revealing their romantic past. Aileen wants Kay to return home with her. Will a jealous Jay, now working with the irritating Agent U, lose his partner to the striking cop?
A psychotic alien cab driver, is inexplicably attacking innocent humans and draining them of their vital "life force". While attempting to overtake the disturbed cabbie, Kay is attacked and imbued with the alien’s "essence". Psychically bonded to the alien and capable of feeling his pain, Kay refuses an antidote reasoning that his condition will aid in capturing the rogue Alcidian. As the pursuit escalates, Kay identifies more closely with the deranged alien and eventually turns against his fellow agents. It’s a life or death situation for their partner; Jay and Elle must quickly devise a plan to bring down the violent Alcidian without harming Kay.
Parasitic Vermax have breached the Earth’s atmosphere by hitching a ride on the Space Shuttle. The Astronauts onboard discovered asleep; the alien Vermax feeding off chemicals produced by the victim’s dreams while affixed to their brain stems. During an attempt to capture the unwelcome visitors, Jay is attacked by the last remaining Vermax and falls instantly into a "smiling coma."
Out of nowhere, a mysterious team of synthetic thugs takes over MiB Headquarters. Releasing a molecule-freezing gas that renders the staff and travellers helpless, a supposedly jailed alien criminal mastermind, along with his "synth-men" take Kay and Zed hostage and hack into the computer security system.
Having accidentally tampered with forbidden alien technology, Jay finds himself suddenly super-intelligent and getting smarter by the minute. Too bad his brain can’t physically handle the quantity of information and will eventually explode-there is no reversal process for the Baltian Cerebro-Accelerator.
An alien spacecraft is stationed on the outskirts of our galaxy while New York is experiencing a record heat wave. The heat-loving race is tampering with our weather in preparation for an invasion.
