When the film director discovers Graxxis (an escapee from an issue of the comic book) in the house, he assumes he's an actor and begins to order him around. Suddenly there are Magnavor Jets flying overhead and the kids are forced to transform and do battle. Later, Drew uses his civilian powers to confiscate the film since the kids are worried that their secret transformations may have been caught on tape.
Roland is having trouble performing his magic tricks, so Flabber agrees to lend him a book of magic words. When Roland loses the book, Trip and Van find it and accidentally conjure up a Magnavor who steals the book from them. Roland had made Jo invisible earlier and doesn't know how to restore her. Jo decides to use her haunting appearance to scare the Magnavors, get the book back, send the monsters back to the comics and, finally, to get visible again.
Vexor pulls a charm from the comic book that will make whoever sees it the slave of the person wearing it. When Vexor gets away with a piece of Drew's BeetleBorg armor, the BeetleBorgs head to Hillhurst hoping that Flabber can fix it. Using the piece of Blue armor, Vexor creates the Shadow Borg and sends it to Hillhurst to lure the BeetleBorgs into a trap. By using his weapon, the Shadow Claw, the Shadow Borg zaps the BeetleBorg powers from the kids, who realize they are no match against the Shadow Borg now.
With the kids stripped of their BeetleBorg powers, the Shadow Borg and the Magnavors wreak havoc. Drew and Roland turn to BeetleBorg comics creator Art Fortunes for help and he accompanies them to Hillhurst. There he sketches the White Blaster BeetleBorg, a Borg able to retrieve the kids' powers. It is suggested that the brave, young Josh Baldwin be the White Blaster BeetleBorg's civilian counterpart to bring him to life.
When the Shadow Borg triumphs over the White Blaster BeetleBorg, the kids realize that they must combine their forces and retaliate. It is then discovered that during the battle, the white Borg managed to get the Red, Green and Blue Borg powers from the Shadow Borg. There is no time for celebrating, however, as the Magnavors have given Vexor all the comic books from Zoom Comics and is about to unleash the villains to do his evil work.
Vexor's monsters are consumed by jealousy over the Shadow Borg, the key to Vexor's escape from the comics into the real world. While Flabber conducts interviews for the White Borg, the other BeetleBorgs try to keep the Shadow Borg at bay. The Shadow Borg, immune to the BeetleBorgs' new defense mechanism, corners them in a ravine when the White Borg appears. Just then, Vexor mysteriously calls off the Shadow Borg to recharge, or so he says...
The kids and the gang at Hillhurst have fleas! Not only that, they're still "itching" to find a way to get rid of the Shadow Borg. The Borgs manage to steal Vexor's energy axis and use it to transform the Blue Borg into the Blue Mega BeetleBorg. Getting rid of the fleas will be no problem, but will Blue's new power be enough to defeat the Shadow Borg before it's too late?
Vexor throws down the gauntlet and challenges the BeetleBorgs to a fight - Shadow Borg vs. Blue Mega BeetleBorg. But Vexor and his gang are no match for the BeetleBorgs! Will the BeetleBorgs be able to stop Jo and the Magnavors before it's too late?
Dr. Frankenbeans returns to Hillhurst to repair young Frankenbeans' defective brain and turns him into a genius! Unfortunately however, he has lost his heart and soul in the process. Not only that, Vexor has the BeetleBorgs so busy that their alter-egos are falling behind in their schoolwork. But when Frankenbeans gets hit in the head and returns to his old self, he and the gang help the kids study for a big test. The kids make the grade and Vexor is put to rest, again.
Flabber, the house monsters and the kids try to save Mums when he gets "mum-napped" by the same archaeologist who originally found the tomb. Will the BeetleBorgs be able to reunite Mums with the tomb and the artifact?

Meanwhile, the terrible trio intercepts the comic delivery guy to grab the new issue, and extracts the heinous Hammerhands to smash Hillhurst. The Borgs must free a kidnapped Dudley and send Hammerhands back into the comics before he destroys Hillhurst.
Baron Von Frankenbeans pieces together a bride for young Frankenbeans and brings her to life. While the terrible trio scheme to ruin the wedding by sending the Red Crasher, the bride discovers that the Baron has promised his fortune to Frankenbeans as a wedding gift. But of course this big, red beast is no match for the BeetleBorgs. For the finale, Frankenbeans' bride discovers the fortune is far smaller than she expected, so she leaves him standing at the altar.
It's Wolfgang's favorite time of the month, the night of a full moon, and the other house monsters are trying to prevent Wolfgang from getting out. Despite their efforts, he escapes and when he runs into Jara, he bites her and she immediately turns into a she-wolf! In hopes of saving her, Flabber makes a silver dart that will reverse the menacing metamorphosis if they can catch her before it's too late.
Flabber is upset that he might lose his roommate Fangula since he's been neglecting his vampire duties. Vlad, the Commissioner of Vampires, is ready to take Fangula back to Transylvania's land of the permanently dead. Flabber convinces the kids to help by pretending to be Fangula's victims, but the ploy fails miserably when Jo loses her fake fangs. After a drawn out confrontation, Vlad declares that since Flabber defended him, he can stay at Hillhurst.
Trip and Van plan to become famous by catching the legendary fish named Charterville Charlie. Vexor pulls a new monster from a unreleased comic book (so the kids won't recognize the creature) and plans to flood Charterville. The kids battle the big fish all the way downstream through town until the Borgs finally cast the kids a safety line and send the crazy fish back to the comics.
While Mums and Fangula argue over which of them is scarier than the other, Wolfie searches Flabber's book for a spell to switch people' s bodies. When the Magnavors ambush the kids at Hillhurst, Fangula casts his spell which accidentally switches the kids and the Magnavors bodies! Even more disturbing is the fact that the Magnavors discover that they can morph into the BeetleBorgs!
Vexor commands Combat Gnat to spy on Hillhurst when Flabber brings a teletransport machine from an old drawing to life. Flabber transports himself to Zoom Comics and shortly thereafter realizes he's morphing into a strange creature. When he remembers that there was a blue bug in the machine with him, he and the kids surmise that his molecular structure merged with Combat Gnat's! The kids decide that the only solution is to send this unpredictable being into the comics, which magically reverses the damage - Flabber is back!
The Magnavors make one too many mistakes and an infuriated Vexor fires all of them. While spying on Hillhurst, Vexor sees the hungry house monsters chasing the kids and decides they'd make great Magnavors. He summons Hypnomaniac to hypnotize the house monsters and capture Flabber. When they learn of Vexor's vile plan, the kids transform to send Hypnomaniac back to the comics and the humbled terrible trio return to Vexor.
A series of mysterious happenings at Hillhurst turn the house monsters into a bunch of superstitious ghouls. They lock the doors of Hillhurst and hide, but the kids manage to get in and chase the monsters for a change! The kids, who suspect the Magnavors are behind the hauntings, are suddenly surprised by the appearance of Evil Eye, a one-eyed comic monster. The BeetleBorgs take charge, send Evil Eye home and find the mischievous Magnavors in the attic.
Jara, Noxic, and Typhus leave an unusual baby on the Hillhurst doorstep. When Mums discovers him, suddenly the entire household is talking like babies. The kids take the baby away, thinking that Nano would be able to take better care of him, which leaves everyone suffering from separation anxiety. Wolfgang soon takes the baby back to Hillhurst where he transforms into Rocket Man. The Borgs battle the beastly baby until he dissolves in a burst of energy.
A new nerd in Jo's class named Norman claims to be from a family of vampire hunters, and says he must get rid of Fangula. When the skeptical kids mention Norman's name to Fangula, they realize Norman was telling the truth. Norman storms Hillhurst and just as he is about to drive a stake through Fangula's heart, a burly beast stops him and makes a deal to let Norman live if Norman lets Fangula live. The deal is struck, and the "beast" morphs back into Flabber.
Flabber is determined to turn his hideous housemates into healthy hard-bodies. Enter Super-Noxic, Noxic's little brother, who arrives at Hillhurst under the guise of "Hurt-ulese," a pumped up personal trainer. Flabber and the kids discover his true identity through the comics and Drew transforms into the Blue Mega Borg to zap him back. Back at Hillhurst, the kids find the house monsters still strapped to fitness equipment and are able to muscle them out.
The author of "Fright Files" thinks that Hillhurst would be a great inspiration for his work and moves in. Meanwhile, Vexor's new power-phaser makes Typhus more powerful and they set off to confront the BeetleBorgs. Drew keeps the author's possessions afloat so he can't settle in at Hillhurst. The author is then accidentally hit with the phaser and he scares the monsters and Flabber so badly that he moves out, claiming Hillhurst isn't that scary after all.
Wolfgang's recurring daydream of causing a mutiny becomes reality when Wolfie accidentally returns Flabber to the pipe organ where he gets stuck. Vexor and the Magnavors burglarize Art Fortunes' studio and take comics featuring Nukus, a very intelligent creature. They command all the monsters to attack Charterville simultaneously, knowing all the monsters will mold into one giant monster - Borgslayer - who defeats the BeetleBorgs!
The BeetleBorgs take a beating from Borgslayer and finally escape to Hillhurst where they must rescue Flabber from the organ and Art from the monsters. Things look bleak for the BeetleBorgs until Nukus tells Trip and Van the secret to defeating Borgslayer - joining fire forces. When the BeetleBorgs try this trick, Borgslayer, Vexor and the terrible trio are sucked into a giant fire vortex. The kids, however, are unaware of Nukus who is anticipating his next move...
