The media scrutiny and public reaction to the mutants' true identities only complicates their efforts to find their fallen comrades who have been taken away by the military. Mystique attempts to take control of the group, using the secret of Xavier's location as leverage to secure their compliance. With the help of a mysterious stranger, the remaining X-Men join with Mystique on a rescue mission at a fortified army base - with disastrous results.

Professor X is still missing, and the reassembled X-Men are forced into hiding because they are wanted fugitives. However, Juggernaut is leaving a wake of destruction across the state, causing the team to confront and stop the mutant. Fortunately, Juggernaut knows the whereabouts of the captured Xavier, and the President of the United States has some interesting things to say about these mutant heroes.
The X-Men are allowed back in school on a trial basis - provided they do not use their powers on campus. This proves not to be an easy task with Principal Kelly secretly orchestrating trouble for them, including a showdown with the Brotherhood. He hopes that the school board will ban mutants from school forever. The X-Men are forced to defend themselves - without ever using their powers.
Wanda tracks down her brother, Pietro, and forces his arrest by police, hoping Magneto will show up to bail him out. Instead, Gambit approaches the reluctant Brotherhood to do the job, which it botches. Kitty and Rogue must get involved to save lives - unfortunately, allowing Pietro to escape.
Mystique escapes from the military base and plots her revenge against Scott for abandoning her at Area 51. Thanks to her, Scott is alone and isolated in a foreign country. And the worst part is that he does not have his ruby quartz sunglasses, forcing him to blindly wander the hostile streets to find someone he can trust.
Evan, who has been going through uncontrollable physical changes, is having a difficult time dealing with a world prejudiced against mutants. He finds solace with the underground cadre of misshapen mutants known as Morlocks and helps them in their plan to destroy a factory whose sports drinks are poisonous to mutants. Meanwhile, Kitty gets her training license much to the terror of all the licensed X-Men.
Kurt refuses to meet Amanda's parents without using his Holo Inducer. However, Toad steals the Inducer from Kurt during dinner, showing Amanda's family his mutant appearance. Now in control of the gadget, Toad disguises himself in the hopes of wooing Wanda - who is soon abducted by Magneto. Toad turns to Kurt for help, and the two of them must get over their mutual loathing of each other to rescue Wanda before Magneto erases her mind.
Rogue has absorbed so many thoughts, memories and personalities of other people that she can no longer contain nor control them. She becomes completely overwhelmed when she accidentally touches Risty at a crowded concert and learns the truth about Risty's identity. Having absorbed too much of Mystique's powers, Rogue becomes schizophrenic losing herself to the point where her own individuality may never resurface.
The second key to Apocalypse's tomb has been found. Unfortunately, half of the key has been stolen, and the original X-Men team from the comic books series (Cyclops, Jean Grey, Beast, Iceman and a visiting Angel) reunite to acquire the key and to get answers. However, others have the same purpose - Magneto and his new followers - and their plan does not allow for the X-Men to find that key.
Wolverine learns that his DNA was used to create a new Weapon X 23 - who happens to be a 14-year-old girl. Having experienced a traumatic childhood, she's volatile and dangerous. Weapon X 23 infiltrates the Institute, immobilizing every X-Man one by one...and lies in wait for Wolverine.
It's the end of the school year, and Scott and Jean are graduating. However, the ceremonies are marred when Rogue is confronted by Magneto and accused of being under Mesmero's powers. Along with Sabertooth and Gambit, Wolverine sets out to track down Rogue after she escapes with Mystique. Meanwhile, the X-Men join with Magneto on a trek to Egypt to find and guard what they believe is the third door to Apocalypse's tomb.
As the X-Men confront the stone guardians inside the Egyptian tomb, Xavier, Magneto and Beast learn the history of Apocalypse through hieroglyphics, stumbling upon the ancient vessel Apocalypse used to acquire his powers. They also discover that he was imprisoned and hidden in the highest reaches of the world - Tibet, where Wolverine has tracked Rogue and Mystique. The mysterious Mesmero's plan seems to be working, as Mystique is the "third key" which opens the door to Apocalypse's tomb. Will Professor X and Magneto reach Tibet before it is too late or will they fail to stop the release of the most powerful mutant to ever walk the Earth?
It's Spring Break, and the X-Men are on a Caribbean Cruise. When foul weather stalls the ship, they sneak off to a tiny island for some fun. Seen by locals using their powers during a volcanic quake, the X-Men are praised as heroes. Amara, though, has inadvertently triggered the volcano with her awakening powers, and when it erupts, she must gain control of the volcano before the entire island is destroyed.
